[Emerald] payment / invoice associations

On Friday night, I finally upgraded our production server from Emerald 2.1
to Emerald 2.5.278 and from what I can tell, everything is running pretty
smoothly (excluding a few minor bugs). Yesterday was the first day that
payments were entered in using 2.5 and I noticed sometime today, that
between today's and yesterday's payments, a couple were made successfully,
but they were never associated with an invoice for some reason. Any idea
why this occurred?

The first of the two payments was for $109.72 and was associated with an
invoice for $109.72 (shows up in the customer's History like it should).
The second of the two payments was for $0.00 (Type = Auto Pay) and was
associated with an invoice for $0.00 (shows up in the customer's History
like it should).

The first invoice was for 99.72 (6 month discount for a $19.95/month
account) plus a $10.00 setup charge. The charge and invoice were created
with Emerald 2.1.11.
The second invoice was created when the customer payed $39.90 for a $19.95
invoice (one month) and was automatically payed.

For both invoices, InvoiceItems.PaymentID = null eventhough they've both
been paid in full.

I can't think of a reason why InvoiceItems.PaymentID wasn't updated with the
corresponding Payments.PaymentID. All of the other various payments made
were associated correctly as far as I know.
